Just curious, nevermind whether they'd get laughed at or not, is it allowed? Like the gym burumas or the everyday skirt. Anyone know if this happens at all?

If he has necessary reason to do so, it's not impossible. For example, when he has transsexualism. However, such a thing is not so acceptable to show it in public in Japanese society so I think it hardly happens and will be a thorny path. There was famous TV drama series in Japan that featured this topic but it was a girl want to be a boy. She suffered a lot in this drama.

Of course. Not only from their curiosity. There are lots GID (Gender identity disorder) people in Japan (gay and lesbo are not popular terms). Men wear feminine clothes and women wear men's.

If they are still in school, I'd say no. If you're an adult, you can do what you want in your home and it's up to how much you dare to be different in public. Keep in mind Japanese are very conservative when it comes to school dress. It might be possible in the countryside to wear casual clothes instead of the uniform (several of my classmates in elementary school wore jeans), but as you get older you have to wear the appropriate uniform, and have the appropriate haircut/etc. I once got smacked for not wearing the uniform on a special day.
